Have you tried exporting the mesh in a different format, say *.obj, and then importing it. This might effectively rebuild the mesh in a way that is more acceptable by the *.sod exporter. I know this does not fix the problem but it may be a viable work-around.

There is a sick rumor going around that you cannot import 3rd part Armada *.sod files for editing. Use Lithium Unwrap 1.3 (older, free version). It can import sods and then export them in MS3D. Someone please correct me if I am wrong, but I am pretty sure that the difference between an A1 sod and an A2 sod is hardpoints and alpha channel in the texture. What you may need to do is convert the model to sod and then convert only the difuse texture to a non-alpha mapped *.tga using irfanview. ...
