The reason you have to do all this is for AI to take proper control of original race and to allow you to get proper human control of underdog. that issue has nothing to do with editing with UE A few mod use the Larger Taskforces Patch, the only way this patch would work was to not allow AI to form any taskforces. The reason I am asking, I have always suspected random/borg error (either corrupting save or ctd) and noticed it more on mods with extended shiplist. the last error/ctd I looked at debugger stopped in sub 44F42C, tethys narrowed it down to error with doomsday (cube). since UE should be updated with ...

starbase is level 20 stats while galaxy class is level 12 stats (galaxy upgrade has level 18 stats) don't get me wrong I was surprised you did not win. I did cheat and increased your tech levels to all 20 and allowed ships to recover from upgrade and same ships took out starbase and TT's in 3 combat...
