That seems to mostly be my experience as well, except that if the ships are reasonably far from the enemy group I designate and I choose "charge', they generally will fly straight at the enemy and fire. Haha, I thought I must've somehow missed an episode or that maybe I was the only one who noticed. Didn't even bother to write her out of the story. She was simply never seen and never mentioned again, even the Romulans and Section 31 totally forgot about her. The Romulans also never seemed bothered...

I know, that always bothered me that the Tal Shiar officer just disappeared.
I don't recall any explanation for that in the show, they just never mentioned her again.

Thing is, only the lead ship in the Defiant class had a cloak on loan from the Romulans. IIRC when it was destroyed in the battle with the Breen energy dampening field, they lost the cloak as well. That's typically my weakness in all 4X games. I tend to focus too much on infrastructure and don't build enough military units.

You need to specify if you mean vanilla or with mods, and if with mods, what mods are being used.
The largest I've seen in vanilla was 410, fortunately while I was playing Klingons since they need 200 population for a trade route.
