Ah I wonder if it's because I changed things like the galaxy/planet settings, that also changes the trek.exe file if I remember rightly?

In vanilla the issue with powerful monsters is not only their ship stats, but also the RateOfFire feature (torpedo RateOfFire still unlcear):
RateOfFire = [reversed exp level * 65536(aka 2^16)] / phaser(plasma) shots(aka attNum) rounded down
-> lower value can shot first/next, monster/stations have special code, phaser + plasma weapons is bugged
-> higher can prevent Borg from one-shotting whole fleets, but needs careful handling (they will not only fire later, but stop firing at some point)
By default small fleets of ships (even powerful ones) or starbases where not meant to defeat the more powerful monsters (overpowered vanilla klingon starbase is a bug in the hob file). So monster RateOfFire = 1 works as exploit / workaround to make them more dangerous (if not cowardly killed via cloak).

I don't know how many bugs is too many but that point is reached somewhere before however many in BotF is.
