My favorites are:

1. BotF (my personal mod)
2. Klingon Honor Guard (my favorite first-person shooter of all time)
3. DS9 - The Fallen
4. Generations
5. Klingon Academy
6. Armada 1
7. Elite Force 2

I have to give mention to the classic text-based with a psudo-gui Star Trek game that was ported to many systems back in the '80s and '90s. It was mostly just called "Star Trek" although one early Apple II variant called it "Apple Trek".
The one where you command the Enterprise and have to fly around destroying X number of Klingons with a time limit, your ship has a limited amount of energy and using phasers or taking hits on your shields consumes your energy and you can dock at starbases to recharge. You're on a grid with quadrants.

Some later ports or remakes, including one for the Apple IIGS used GUIs.

BOTF and Klingon Academy have been the only two Trek games that I've ever really gotten into.

I know there are other decent games out there, but I'm not into many genres outside of grand-strategy and RPG's. (Shooters like Elite Force have especially little appeal to me, as they give me motion sickness.)
