I'm also a details kind of guy, so here goes:
To compute combat strength, the defending troops are its Garrison, the invading troops the sum of its Troop Transports' WorkCapacity values.
The combat strength formula for each side's troops is very similar to BotF, except for the bonuses from Buildings; in Supremacy, Ground Combat is local instead of global (works as Ground Defense in BotF basically) and so it is only factored for the defender, and Ground Defense only protects the Garrison against orbital bombardment and so has no effect in this part of combat [side note, the description of Bunker Network needs to be adjusted for this] [side note 2, Ground Defense could probably be used to prevent some casualties for the defending garrison in troop combat?]
(144 for the Klingon TT_III already includes race and tech modifiers BTW)
These values are multiplied by 0.25 to prevent total carnage.
This value might be tweaked to make things more interesting, any feedback is welcome.
The defender always fires first, so the invader better have enough troops to weather that first salvo. After this, each side takes its turn firing at the other side.
Civilian population takes some damage from invader fire; this is mitigated by Population Health bonuses if any.
All *selected* invading TTs are converted to Garrison if the invasion succeeds.
To note that when selecting which TTs will participate in the invasion, the combat strength ratio is color-coded for an approximate chance of success - it's not an actual calculation, it's a guesstimate! So green means a most likely successful invasion, but not definitively so.
If you want the conquered colony to have a decent garrison, make sure to add some additional TTs to the minimum required; if you go all out, only those TTs required to conquer the colony and top out the garrison are actually "destroyed", but the more TTs you deploy, the higher the civilian casualties - so you might want to consider that.
