Why is this confusing?
It's simple - you play with groups for a reason. TOP TWO of each group goes through. You don't just stick all the names in one big pot afterwards and expect it to be a fair representation of skill or ability because the groupings themselves cause bias (some groups are harder than others etc).
1st from Group A plays 2nd place from Group B.
2nd Group A verses 1st GRoup B.
1st from C Verses 2nd from D.
2nd C Vrs 1st D.
Problem solved?

Oh and as for problems with people who get byes and defaulted wins that's just part of the tournament.
Fairness seems a funny issue; if I'd been in a group with Chris, Dissy and Mickar I could say that was unfair (as it happens I wasn't and so I didn't).
You try to even the playing field by using seeded players. Other than that there's nothing you can do without directly intervening with the system being used.

Quick update on Jig and my Tournament game:
We didn't finish yet, and its a pretty tight game. Though to allow reasonable progress in the tournament, pogress with the games in the next round. Whoever emerges as winner from our game conclusion on Friday will advance to next round.

Ok Jig and I had our game, unfortunately we had to start a new one, since both our old saves were corrupted. Jig had not much luck, so victory went my way.
