I thought I would post some important info I was just recently told by Spocks-cuddly-tribble,

These are also native BotF bugs, sometimes occuring when re-loading saved games and altering /re-deploying fleets. IIRC saving again on the same savegame name and/or slot makes it even worse, up to unusable corruppted savegames (this can happen many turns later, so the event finally destroying the savegame is unknown).
So as I understand you should always save on only empty save slots to help prevent saved games from being corrupted.

here is a full set of empty saves you can add to any version.
