How do I repair my ships or taskforce at a starbase?

Just move them into the same sector as the starbase and wait a few turns.

Yes, usually just by moving them into the same sector.

But depending on mod played even empty and enemy star systems give better repair bonus (10% nominal hull per turn vs 5% outpost/starbase).

If this bug is fixed only own/ally star systems with shipyards provide the repair bonus.
I don't know how many bugs is too many but that point is reached somewhere before however many in BotF is.
