What you describe seems to indicate that artillery is targeted before escorts and a starbase before artillery. Bringing artillery into the battle against a cube may not benefit you.
I never run the May"duj Destroyer when playing the Klingons. I always use the B'Rell. My late game flee setup will include 9x B'Rell's (scouting range advantage) with my 18x K'Vort's and 9x Vor'Chas.

You have to remember that the Borg will randomly appear regardless of your tech level - but mostly start appearing around turn 100.
If playing the Klingons, and you have the SB 2 plus 27-36 K'Vorts, 9 Negh'vars, 18x B'Rell's - the cloaked ships will always have a free turn meaning you have the tactical initiative. The B'rells and K'vorts will ALWAYS fire first. This fleet setup saves the SB and sacrifices the Neg's. Keep in mind on my most recent playthrough, the Borg came into the system where I was getting ready to field a Strikegroup of Negh'vars for an assault against the Romulans. I used what I had at the time and yes, I know the Negh'Var is not great in ship battles; nevertheless I used what I had available at the time.
The K'Tinga is a solid ship through the mid-game until you unlock the K'Vort then shift to the K'Vort.
When I'm playing the UFP, the Borg will not attack me but one of the other Computer controlled powers. The Borg also seem to strike the power the computer determines to be the most powerful at the time.

In ECM it does depend on tech level and difficulty setting among other things.
